allow Application Generator file sets

While generating code and appearance files it would be very helpful to let us select & save sets of files that can be optionally loaded. Often I would like to overwrite only some files because a) I have custom code that should not be discarded or b) I need to copy to the server only a small subset of the changed-only files.
